Embodiments described herein relate to fluorescence lifetime imaging microscope systems, apparatuses, and methods of operating the same. In some embodiments, a microscopy apparatus includes a microscope configured to contain laser light along an optical path. The microscope includes an objective lens and a detector each positioned in the optical path, such that a single photon emitted from a sample can interact with the objective lens and with the detector. The microscopy apparatus further includes an enclosure system having a closed configuration and an open configuration. The enclosure system is configured to at least partially enclose the optical path and allow no more than about 10,000 photons per second to enter the optical path and interact with the detector while the enclosure system is in the closed configuration. The enclosure system is configured to receive the sample when in the open configuration. In some embodiments, the enclosure system allows no more than about 200 photons per second or no more than about 100 photons per second to enter the optical path and interact with the detector while the enclosure system is in the closed configuration. In some embodiments, the microscope attenuates laser light within the optical path.
